chore: update mcp latest version to 1.28.1

Update mcp lockfiles and dependency package lockfiles.
This performs the following updates:

1. Some mcp lockfiles use mcp latest. This will update mcp and dependencies.
2. Some mcp lockfiles use a pinned (non-latest) version of mcp, but require the latest version of another package. This will update all such packages.
