Run C++ and Python formatters across the whole repo

The current way of handling formatting causes confusion and the files end up looking very inconsistent.

Also, the formatting CI check needs rethinking as suggested in #502.

The authorship/contribution acknowledgement should be handled in the Zenodo or AUTHORS files.
