Preserve session process history on thread resume

Keep runtime thread resume aligned with the configured sessions directory instead of always reading the default location.

Also batch consecutive user tool_result blocks during thread seeding and turn reconstruction, and add regression tests covering parallel tool results plus custom sessions-dir resume.
