This script provides a pipeline for extracting or loading TIFF images from NDPI whole-slide image files. Original functionality: - Converts NDPI files into TIFF files at a specified magnification level. - Standardizes file naming for NDPI and NDPA files. - Supports parallel processing using multiple CPU cores. - Creates output directories as needed and moves the extracted TIFF files into organized folders. Modifications / Current usage: - Simplified pipeline assumes TIFF files already exist under 'primary/.../histology'. - Only scans and lists existing TIFF files (no conversion or renaming is performed). - Retains support for parallel processing for future image processing steps. - Provides placeholder `process_tif` function for any downstream analysis or processing of TIFF files. Key functions: - WSILoad: Main entry function; loads or lists TIFF files depending on the pipeline used. - load / ndpiLoad: Original functions for NDPI-to-TIFF conversion (kept for reference). - rename: Original function for standardizing file names (kept for reference).
