Make `cuffmerge` Py3-compatible

Python 2.7 will reach end-of-life on 1 Jan. 2020, so we need to make the cuffmerge script Python 3 compatible, ideally while still retaining Py2.7-compatibility (since that's probably not going anywhere for a while).
