feat: update results and validate commands for new CLI flow (Phase 8)

- results: use study folder context instead of --study-db flag
- results: filter by -s scenario option
- results: add agent mode JSON output support
- validate: handle both new base_population and legacy population_spec/study_db
- Update test_results_defaults_to_latest_run for study folder context
