Delete non-desktop/web app packages and clean workspace references for the removed API and CLI apps.

Remove lockfile entries for the deleted e2e blackbox workspace.

* chore: restore heavy crate test excludes

Restore the pyannote-local and transcribe-whisper-local workspace test excludes so desktop CI does not compile heavy native test targets.
