I would like to be able to add directories or applications to a permissions list that is persistent between sessions. That will allow me to give persistent permissions to certain things without using /allow-all and giving unrestricted access.

This is now supported when experimental mode is enabled. Setting experimental: true in your config causes permission dialogs to offer a "don't ask again for this project" option that persists tool approvals and allowed directories across sessions on a per-project basis. If you believe this isn't resolved, please feel free to reopen this issue.
