When I get a confirmation it mentions the path where this runs. This makes it seem like it is unexpected that the command would be run in that workspace.

The absolute path to the file is rendered in the working set, this is not very nice, I would have expected it to show the relative path from the worktree workspace.

Unfortunately this is a message returned by the model, which we have no control over. (its not even generated by the CLI)

Note: The Copilot CLI tends to always use fully qualified paths even in terminal commands (e.g. cd <cwd> && <cmd>), this is how Copilot CLI works, not that it doesn't know about its context,

As mentioned this is a text returned by the model itself, I don't think its a good idea to strip content that model returns to the user. However given the fact that you're getting confused that Model is doing someting wrong, seems legit. Will create a separate issue for that as there are two issues here.
I.e. even if hardcoded it might not work as this is text returned by the model and the text can change, meaning the stripping would have to change yet again.

For the working set we should display the path relative to the worktree folder. The path of the worktree folder is not currently present in core, but I am adding API to make that available. As soon as that is available we can adjust the resource paths in the working set.
