Hi T. PipeCraft supports amplicon sequence data analyses (currently with vsearch and DADA2 based pipelines, but more is coming), and as long as you have fastq formatted ONT data, PipeCraft is good to go. However, note that perhaps ASVs pipeline with DADA2 might not be suited if the sequencing depth is low and your raw ONT data set contains many unique sequences.
