fix: resolve shellcheck and SonarCloud CI failures

Shellcheck: filter out deleted .sh files before running shellcheck,
preventing reviewdog parse error on empty input.

SonarCloud: use http.extraHeader for git auth instead of embedding
token in remote URL, avoiding security hotspot.
