Update Python dependencies and lock files

Upgrade all packages across webapp, tests, ref-docker-base, and
ref-utils. Notable updates include Flask 3.1.3, SQLAlchemy 2.0.49,
pytest 9.0.3, Redis 7.4.0, and Ruff 0.15.10.
